hand history file reloading

Every time I begin auto import PT3 is reloading hand history files that are already in my database. In the past when this has happened with a (much) smaller number of files I have been able to clear the problem by normal housekeeping. However even after doing this and installing the latest beta PT3 is reloading an ever increasing number of files, slowing everything down. How can I sort this out?
